The complexity of data intensive research and increasing volume have created growing need for reliable computational systems that can automate. Manual workflows are difficult to reproduce, time consuming and unreliable results with often human error. Workflow engines address these challenges by structured analysis with less human error; however, studies on workflow engines remains limited. This scoping review workflow engines listed in PubMed until 31 December 2025. Of the 126 articles, 45 articles were included – comprising 15 articles describing workflow engines, and 30 articles using workflow engines. The 15 workflow engines were analysed based on (a) source type, (b) license type, (c) programming language, and (d) operating system and computing environment. The workflow engines are varied in openness, licensing, languages, and infrastructure of the environment. These findings provide a practical reference for researchers selecting workflow systems for biomedical and research applications.
