FineBuild can disable System Database query statistics data collection.
By default the MDW data collection process will include data for the system databases. The information for the system databases is of little use for performance tuning purposes and requires a meaningful amount of disk space to store it. Microsoft have documented how to disable the collection process for the System Databases in KB2793580.
