To update an already created Companion Specification project, the entry of the companion specification needs do be deleted/deactivated inside OpcUaLibraryResources.java.

Then debug the Application as Eclipse Application and open the corresponding UML model from the libraries folder. Now use the "Update NodeSet" Import option to update the content.
