There are two distinct methods for joining ships of the same block size together. One is where you have a preexisting ship that has broken into parts and you want to put it back exactly as it was before. The other is to join two ships that were never one, but you want to make them into one now.

"Help me please, I accidentally removed a block and now my ship is in 2 pieces and they're floating apart!" I've been there personally quite a few TOO MANY times! It was why I save often and reload often. This will take the pain out of that mistake.
Steps to re-join a ship:
Open SEToolbox
Select the two ships
Press "Rejoin ship" button
Both ships will be joined into one ship with all blocks intact and correctly oriented.
Save
Open Space Engineers
If a gap still exists between the two parts, you should then promptly build that missing block to fill the gap before doing anything else. Otherwise if remove any block, the two parts will float apart again.
This feature is only for 2 ship parts that were previously 1 ship. It should be noted, you should not try to join two totally different ships. Have you ever seen the movie "The Fly" with Jeff Goldblum? The result will not be pretty.
{anchor:JoinNew} !! Join two ships into one new ship You have built two ships, and now realize that it should have been one. But how do you join them together? Regardless of where the two ships came from, they can now be merged and joined into one cohesive ship. Steps to join two ships together:
In Space Engineers, maneuver the two ships together in the approximate position you would like them to join together. They should be at the appropriate distance and orientation at which you wish to merge them.
Save your game.
Please back up your game.
Open SEToolbox
Select the two ships
Press "Join into Ship" button.
Both ships will be joined into one ship with all blocks intact and correctly oriented.
