It`s the same result when I run from the command line and the GUI. 

With the matsim-0.8.0 version is the same mistake.

Does anyone have any advice for resolving these issues?

i get it !

<param name="inputNetworkFile" value="examples/equil/network.xml"/>

should change to:

<param name="inputNetworkFile" value="../../equil/network.xml"/>
