Strictly speaking, there are no hard requirements for NINA. Configure it as you normally would for your imaging. There are two recommended changes to file naming recommended if you intended to use Target Scheduler to take your flats. That change is to put the element "session-$$TSSESSIONID$$" somewhere in the pathname for lights and flats. You may then use "SESSION" as a grouping keyword in PixInsight's Weighted Batch Preprocessing Script" to automatically group associated flats and lights. The screenshot below shows an example:
