2. Setting Up Mod Organizer - Zerofuse/Skyrim-Modding-Guide GitHub Wiki

Mod Organizer (MO) is a tool for managing mod collections of arbitrary size. It is specifically designed for people who like to experiment with mods and thus need an easy and reliable way to install and uninstall them.

The main reason why you should use MO over Nexus Mod Manager (NMM) is simply because MO doesn't install the mods to your Skyrim directory, thus keeping the game folder clean. This also allows for profiles to be created for different playthroughs. I could have a Mage profile with a lot of magic and spell mods, and a Thief profile with stealth oriented mods. It's just overall better.

Once downloaded, go ahead and open up the exe.

Once inside the installer, and specifically the Choose Components section, scroll down and check the Handle Nexus Links option. From there go ahead and choose an install directory. Once installed, open Mod Organizer (if it doesn't open by itself that is).

Mod Organizer has some built-in tutorials, so go ahead and follow those. Once done, go ahead and click the Settings option (the wrench and screwdriver). Under the General tab go ahead and change the Style to dark.qss (personal preference, it hurts my eyes less). After that, go to the Nexus tab and put in your username and password, and if you want go ahead and check the Automatically Log-In to Nexus box. After that, click the Associate with "Download with manager" links button. This'll make it so you don't have to install every mod manually, and can just download them from MO instead.

For now, we're done with Mod Organizer. Go ahead and click the Setting Up SKSE and SkyUI page.
