(These two commands will both start the latest installed version of Trinity)

  • /usr/local/bin/trinityrnaseq-2.1.1 (latest installed version)
  • /usr/local/bin/trinityrnaseq_r20140717 (legacy version)

Notes:

Trinity generally requires a lot of RAM to run. Therefore, send your analyses to the "high_mem" queue, or for smaller analyses, to the "node0" queue. Since the program takes fastq files as input (these are often very big), you may be able to reduce the analysis time significantly by first transferring your data to either of the disks at "/state/partition[1-6]" on the node you are using for the analysis. Utility scripts ("extra" programs of the package) can be found in "/usr/local/bin/trinityrnaseq-2.1.1/util".
