For your first playthrough, I recommend keeping Naomi as your partner and giving the headphones to Sugiya. This will be the harder of the playthroughs, as Naomi doesn't gain a defensive item until the literal last area of the game, and Sugiya's route has 1 extra area compared to Mika's, but doing so will get the majority of achievements out of the way + set you up to make your next run(s) faster.
This is by far the easiest run, and should be a lot faster than your first. Kamiya has a pistol that can be used a total of 18 times, making speedrunning a lot easier. He is also the only character who's ending doesn't take you to the Altars at the end of the game. Combine that with Mika's route, and that's 2 whole areas you don't need to visit.
Finally, it's time for your clean up. If you set up your back-up saves properly and grab each partner in sequential order, their endings will come quicker and quicker. For convenience, I've marked exactly where to make each save throughout the achievement guide. The partner order should go as follows: Naomi, Kamiya (Bar), Kamiya (Pen), Ivanoff, Rene, That Which Wanders, Solo. If you missed any other achievements, now is the time to finish them.

- I've ordered and written the achievements below in the exact order you can earn them through natural progression so you never have to skip ahead or look for an achievement in the area you're in.
- Story related achievements have a brief description of when you should expect to unlock them, but I give no info on progression, as to not spoil anything.
- Missable achievements have explanations on what to do + a map showing the exact location you need to be. The map is hidden as to not spoil it for people who want to figure it out on their own.
- I've also labelled exactly where and when you need to make a back-up save for other partners, reducing the amount of full runs you need to do. There's only 3 save slots, so you'll need to manage these and continuously push new partner saves up as you clear off endings.
- Below the achievements section is a map section. Each one is fully mapped out and labelled with every item needed for progression + missable achievements. I recommend only using this on your 2nd run, or if you're really stuck and need an idea on where to go.
Safe Haven (1) Seek safety behind a pair of steel doors
MISSABLE
At the top right end of the first map will be a set of large metal doors. Open them, then head inside and close them to play a unique cutscene.

Hell of a Night (2) Escape the Underground Sewer

This will unlock after escaping the first map.
Imperial Soldier in My Bed (2) Deliver the Important Documents to Tsunoda
STORY RELATED
This will unlock after receiving the Mechanized Gate Key.
Warning
While you're in the Square where you get the Mechanized Gate Key, make sure you've spoken to "Sweeper" Leno. Doing so now is required for an achievement later on.

Make a back-up save in the 2nd slot after passing through the Mechanized Gate into the Northwest Area. We'll be reloading this for Kamiya and his achievements, as well as using this as the starting point for our 2nd playthrough.
You've Been Careless (1) Naomi has been taken by the monster
MISSABLE
Located at the top-left corner of the Northwest Area is a staircase. When you enter it, Naomi will warn you that she doesn't feel safe climbing it. Ignore her and do so anyways.

Handsome Killer (2) Partner up with Kamiya in Little Jamaica
MISSABLE
If you currently have no partner (your previous partner was killed or taken by the creature), Kamiya will join you when you enter the bar in the Northwest Area. You need to come in here for a story item, so he's impossible to miss.
Liquid Love (2) Acquire a bottle of Underground Romance

This will unlock after receiving a bottle of Underground Romance from the bar.
Keep Your Big Mouth Shut (3) Scare Mario away
MISSABLE
Any time after recruiting Kamiya, return to the Southeast area and go to the hallway on the map that's the furthest west (refer to the image below). Once you arrive, a unique scene between Mario and Kamiya will play out.

Anything Is Possible With a Bottle and a Screwdriver (3) Unlock the path to every secret passage on the first floor of the Tokyo Mesh

Tokyo Mesh Citizen (2) Acquire the Green Card
STORY RELATED
This will unlock after receiving the Green Card from "Pheromone" Mayumi.
Warning
- You can make a back-up save in the 3rd slot before choosing who to give the headphones to, but I recommend just loading your slot prior to recruiting Kamiya, as you'll need him in this area for an achievement. If you already have that achievement, this is an option.
- The next choice you make will set your game on a specific route. It doesn't really matter who you pick. Mika's route has one less required area than Sugiya's, so it's recommended to do Sugiya's first, get all of the missable achievements you can, then do Mika's on your next run.
Memorabilia (2) Return the headphones to Sugiya and get the Stairwell Key

This will unlock after giving the headphones to Sugiya. I recommend doing his route on your 1st run, as his route requires you to go to the 2F Factory Area. Doing this now can make your 2nd playthrough just a bit faster.
Can I, Like, Have ‘Em? (2) Give the headphones to Mika and get the Stairwell Key

This will unlock after giving the headphones to Mika. Make sure you interact with the key around her neck so she gives it to you. I recommend doing this on your 2nd run.
Gotta Go Down To Go Up (5) Reach the second floor of the Tokyo Mesh
STORY RELATED
This will unlock after using the Stairwell Key to continue onwards.
Wait... I Know You (2) Re-unite with someone you thought lost
MISSABLE
This can only be earned if Naomi got taken by the monster in 1F Northeast Area, and you currently have no partner. When you enter the 2F Residential Area, run forward and eventually there will be a branching path on your right. Skip it and take the next one, then enter the door. Naomi will be resting inside and rejoin as your partner.

McDonald's Farm (1) Find the Livestock Area Pass

This will unlock after picking up the Livestock Area Pass.

He's a Part of Me Now! (2) Witness the extent of Kamiya's insanity in the Livestock Area
MISSABLE
You can only acquire this if you're partnered with Kamiya and haven't triggered Maruho's event yet. After making your way to the Livestock Area, take the first path you can going north and an NPC named Maruho will appear. He'll get into an altercation with Kamiya, and you'll be given a prompt asking if you want to stop him. Choose "No" and a unique scene will play out.

Wait A Minute... (3) Leno remembered who you are and gave you the Research Area Pass
MISSABLE
In order to earn this achievement, You first need to talk to Leno in the Square at 1F Southeast Area. After doing so, progress through the game until you reach the 2F Livestock Area. Here you'll need to locate him again in order to progress the story. Once you find him, he'll mention talking to you before, and the achievement will unlock.
Dark Symphony (2) Receive your reward for passing Murami's test
STORY RELATED
In the middle of the 2F Livestock Area, you can find an NPC named "Believer" Murami. When you talk to him, choose yes and answer his questions. There's no penalty for failing, so you can keep trying until you get the correct answers, but I'll list them below.

Surpassing Expectations (2) Meet Razzo in the 2F Livestock Area
MISSABLE
In the middle of the 2F Livestock Area, you can enter a room to meet an NPC named Razzo. Doing so will unlock the achievement. Refer to the image below if you need help.

Why Are You Even In Here? (2) Partner up with Kamiya at the 2F Livestock Area

If you currently have no partner (your previous partner was killed or taken by the creature), Kamiya will join you when you enter the pen in the lower right corner of the central livestock area.

So, We Meet Again (1) Partner up with Ivanoff in 2F Research Area

If you currently have no partner (your previous partner was killed or taken by the creature), Ivanoff will join you when you enter one of the large red doors on the 2nd floor of the Research Area. You need to come in here to progress the story, so he's impossible to miss.
Tokyo Mesh Detective (3) Acquire the Red Card from Leno

This will unlock after returning to Leno and receiving the Red Card.
Sherlock (3) Find Miyake and Kojima
STORY RELATED MISSABLE
This achievement is only missable if you're on Mika's route. If you're on Sugiya's, you'll need to find both of them to progress the story. This will unlock after turning both of them in, then returning to Leno for your reward.
Mixtape (1) Acquire the CD-ROM in the Factory Area
MISSABLE
After entering the 2F Factory area, there's a door you can enter to the top left of the map containing the NPC "Soulful" Tsuteo. Talk to him and he'll give you the CD-ROM.

A Friend of My Friend Is My Friend (2) Get Tetsuo to help you with the Elevator

This can only be earned if you're currently on Sugiya's route, and will unlock after getting Tetsuo to investigate the elevator.
Out of Order (2) Get the Differential Switchboard from Rhys
STORY RELATED
This can only be earned if you're on Mika's route, and will unlock after retrieving the Differential Switchboard from Rhys.

Make a back-up save when entering the Research Area. We'll be reloading this for Rene's achievements. She's found in the next area, but if you have a partner when entering the 3F Officer's Rooms, there will be no way to get them killed before triggering her event.
Should've Seen That One Coming (5) Crash down to the third floor of the Tokyo Mesh

This will unlock after repairing the elevator and reaching the next zone.
Photojournalist, At Your Service (2) Partner up with Rene on 3F Officer's Rooms

If you currently have no partner (your previous partner was killed or taken by the creature), Rene will join you after taking a few steps into the 3F Officer's Rooms.
Nice Job, Doofus (2) Get Kajiwara to help you out of your predicament
MISSABLE
In the center of the 3F Officer's Rooms is a door that will take you the Command Center. Crossing over to the other side will lead you back to the Officer's Rooms, but you'll now be on the east side of the map. As you explore, you'll eventually pass over an escalator, trapping you on the east side of the zone. Locate the room that contains Kajiwara, then locate the locked metal gate around the corner from his room and interact with it to find it locked. Go back to Kajiwara, and he'll unlock it momentarily, granting you the achievement.

RGB Performance Boost (2) Acquire the Blue Card

This will unlock after receiving (or taking) the Blue Card.
Warning
Make a back-up save in the 3F Officer's Rooms. We'll be reloading this for That Which Wanders' achievements. It's found a few areas later, but if you have a partner when entering the Hive: Outskirts, there will be no way to get them killed before triggering the event. I recommend using the Command Center transfer in the middle of the Officer's Rooms to make the save.
Whoops! You Have to Put the CD in Your Computer (3) Find out what the CD-ROM contains
MISSABLE
This achievement requires a few steps.
- First, when you're on the 2nd floor of the Mesh, you'll be tasked with finding Miyake and Kojima for the Factory Area Pass.
- Once you have that, head to the Factory and locate the NPC named Tsuteo to receive the CD-ROM.
- Finally, once you've unlocked the secret staircase in the 3F Officer's Rooms, you'll soon find yourself in a room where you need to insert 3 cards into a terminal (coming here is part of the story, you can't miss it). In the same room is a computer. Insert the CD-ROM for a secret note and your achievement. Refer to the "Sherlock" and "Mixtape" achievements for more info on the earlier steps.

Hi There! (2) Enter the Hive without Rene's help
MISSABLE
In order to earn this achievement, you'll first need to partner up with Rene, then get killed while in the 3F Officer's Rooms. Afterwards, complete the next few areas alone until you meet Razzo in the 4F Isolation Floor.
Origin (5) Enter the Hive

This will unlock after the major cutscene in the Great Hall.
That Which Partners Up (2) Partner up with That Which Wanders
MISSABLE
If you currently have no partner (your previous partner was killed or taken by the creature), That Which Wanders will join you after taking a few steps into the Hive: Outskirts.
Hive Raider (1) Find the Ebony Stone
STORY RELATED
This will unlock after collecting the Ebony Stone from the rubble.
That Which Doesn’t Know It’s Place (2) Witness an altercation between That Which Wanders and That Which Crawls
MISSABLE
You can find That Which Crawls about half-way through the Hive: Outskirts. If you enter its room while That Which Wanders is your partner, a unique cutscene will play out.

A Succulent Meal (1) Share your revulsion with That Which Feeds
MISSABLE
At the top right of the Hive: Outskirts zone is a door containing the NPC That Which Feeds. He'll ask you if he can eat your Revulsion. Choose yes. Nothing bad will happen.

Make a back-up save in the Hive: Reactor Room. We'll be reloading this for our solo achievements. This is the last area you can get your partner killed without getting locked out of the solo memories.
Why? (2) Share your joy with That Which Quivers
MISSABLE
If we were to translate the Hive: Reactor Room map into a clock, That Which Quivers room would be roughly at 3 o'clock. A teleporter you need to take to progress the zone will drop you right in front of his door, so he's kind of hard to miss. He'll ask you if he can eat your Joy. Choose yes. Nothing bad will happen. Refer to the image below for help.

Fancy Seeing You Here (3) Receive Razzo's bio-electric data

This will unlock after Razzo gives you his bio-electric data in Data Storage.
CHD (1) Decompress Leno and Harasho
MISSABLE
After finding the Decompression Module in Data Storage, there will be 2 specific data nodes (the yellow orbs) that you need to interact with to decompress these guys. Harasho is on the bottom left of the 1st floor, and Leno is to the left of the staircase on the 2nd floor. Refer to the images below for their locations.

After speaking with the Ancient Memory and triggering the monster to spawn in Data Storage, return to any of That Which Divides locations and speak with them one more time to gain Full Access.

All of these achievements are awarded for finishing the game with each partner still alive. In my opinion, Naomi is the hardest, as you have to take her from the very start of the game to the very end, and she has no defensive ability until the very last area of the game (one that doesn't even work every time, mind you). As you progress through your runs and collect your next partner, make sure to manage your saves well so you don't have to do a full run for each character.
- The metal door that you can hide in for the "Safe Haven" achievement.
- Talk to "Sweeper" Leno at the Square. This is important to unlock the "Wait a Minute..." achievement later in the game.
- After recruiting Kamiya, return to the area Mario hangs out at for a unique cutscene and the "Keep Your Big Mouth Shut" achievement.
- Giving the headphones to Mika will set you on her route, changing the areas you visit in the game. I recommend doing her route on your 2nd run.
- If Naomi is your partner, she will tell you she doesn't want to climb the stairs. Do so anyways to unlock the "You've Been Careless" achievement.
- Kamiya can partner up with you here.
1F Hidden Passage 1
- Giving the headphones to Sugiya will set you on his route, changing the areas you visit in the game. I recommend doing his route on your 1st run.
1F Hidden Passage 2
- If Naomi was taken at the staircase in 1F Northwest Area, she can be found here for the "Wait...I Know You" achievement.
- If you're on Mika's playthrough, you can earn Rhys' story progression achievement.
- If you spoke to Leno at the Square in the 1F Southeast Area, you can unlock the "Wait A Minute..." achievement here.
- If Kamiya is in your party, you can interact with Maruho for the "He's A Part Of Me Now!" achievement.
- Speaking to Razzo will unlock the Surpassing Expectations" achievement.
- Kamiya can partner up with you here.
- Ivanoff can partner up with you here.
- If you're on Sugiya's route, you can earn Tetsuo's story progression achievement.
- Speaking with Tsuteo will get you the CD-ROM, which we'll need for an achievement later on.
- Rene can partner up with you here.
- You can speak to Kajiwara before you enter the Blue Door and disable the alarm to earn the "Nice Job, Doofus" achievement.
- You can insert the CD-ROM into the computer in this room for the "Whoops! You Have to Put the CD in Your Computer" achievement.
- If Rene was killed, Razzo can help you into the Hive, earning the "Hi There!" achievement.
- That Which Wanders can partner up with you here.
- If That Which Wanders is your companion, you can earn the "That Which Doesn't Know Its Place" achievement.
- You can share your Repulsion with That Which Feeds for the "A Succulent Meal" achievement.
- You can share your Joy with That Which Quivers for the "Why?" achievement.
- There are more teleporters than the ones I labelled. The ones I did are just the fastest/safest route through the area.
- After finding the Decompression Module, interact with these 2 data nodes (yellow orbs) for the "CHD" achievement.
- If you have a companion with you, this will lock you into their ending. It isn't optional, I just felt it was good to point out.
- After speaking with the Ancient Memory and triggering the monster to spawn, you can talk to That Which Divides once more for the "Full Access Granted" achievement.
- The doors on this map change depending on what partner (if any) got decompressed in Data Storage. Refer to each partners memory achievement for more info.
- The map will repeat 4 times (in different colors) for each altar. Each one will just be rotated.
