Getting data off Genome Quebec - Michael-D-Preston/PrestonLab GitHub Wiki
By Angus Ball
Introduction
So you sent some data off to genome quebec eh? You've probably gotten some emails from them in the meantime lets go through them. The first will be a PCR Validation results email, were they tell you that they've tested your samples using regular PCR (just as you did) and X/X of them worked. The Next email will typically be an update email where they test the amplification of all the samples, if any fail here they wont run them through the next gen sequencer. And finally you'll get an email saying your results are up. It's very important you download the results right away and have multiple backups as thy will be deleted from genome Quebec after 3 months or so.
Downloading the results
To download your results first go to the nanuq page, login and choose the project and then head to the "NextSeq Read Sets" tab. Here you can click download the read files and it brings up a unix command for downloading the files. Using the The High Profile Computer at UNBC guide you can enter this command in \data\researchHome\'username'\Project#1 and it'll download straight into the HPC. Or you can click out of this box, select every sample, click download read files, click download files from selected reads, compressed file and all the file types and click download. Which downloads it locally to your computer. This may take awhile as you'll be downloading multiple GB of data.
