The SDL39 was a unique version of the SD39 that was slimmed down for weight purposes. This locomotive rides on modified EMD Flexicoil C trucks, usually used for units that are exported outside of North America, to allow it to fit on a smaller GP39 carbody while accommodating a fuel tank. Because of this squish for room, there is not enough for a middle traction motor, and thus the wheel configuration is considered A-1-A.

The SDL39 was solely requested from, and purchased by the Milwaukee Road railroad (MILW). 10 units were made, with 5 made in March-April 1969, and then another 5 in November of 1972. These locomotives, after the Milwaukee Road was purchased by the Soo Line, were then later sold to the Wisconsin Central, which then sold them to Ferrocarril del Pacifico (Chile) after WC was bought by Canadian National. Of the original 10, 9 are still running while one was wrecked then scrapped by MILW in 1983.
