It appears that the MYPRIVATEDOCs files are in the database and inside owncloud when logged in:

However, we did have some data loss during an sql attack that unfortunately we lost all our user accounts for, but we restored them using an older owncloud db backup and recreated all the users, with different passwords.

Lesson Learned: Always have different versions of an owncloud database backup, rather than just have the latest backup available
