Downloading third-party software
You need to download the following software from DTU Health Tech for MVP to work properly:
- NetMHCpan
- NetMHCIIpan
- GibbsCluster

The programs can be downloaded by clicking on the "Downloads" tabs on the following pages:
- GibbsCluster2.0f: https://services.healthtech.dtu.dk/service.php?GibbsCluster-2.0
- NetMHCpan4.1b: https://services.healthtech.dtu.dk/service.php?NetMHCpan-4.1
- NetMHCIIpan4.0: https://services.healthtech.dtu.dk/service.php?NetMHCIIpan-4.0
You will have several versions of each tool to choose from. For the version numbers, use what is indicated in the above list. For the "Linux" or "Darwin" choices, if you have a Linux operating system you should choose "Linux". If you have a Mac OS operating system you should choose "Darwin". If you are installing in Windows, choose the "Linux" versions.
Here is an example of where to find the Downloads tab:

After you click on a link, you are taken to a form to enter your name, email and agree to the EULA (this is why we can't ship MVP with these tools built-in). You will get an email within a few minutes with a download link. Note that you require an academic email address for this step.

Once you have downloaded all three required files, place them in a folder of your choosing. The contents of this folder should now look like this:
- gibbscluster-2.0.Linux.tar.gz or gibbscluster-2.0.Darwin.tar
- netMHCIIpan-4.0.Linux.tar.gz or netMHCIIpan-4.0.Darwin.tar
- netMHCpan-4.1.Linux.tar.gz or netMHCpan-4.1.Darwin.tar (or the same for version 4.0)

Now you are ready to go on the the easy install of MhcVizPipe or, if you prefer, instructions for how to manually install these tools (only choose this option if you are not doing the easy installation).
