These are the permissions used by APDE:

modify or delete the contents of your USB storage
read the contents of your USB storage

APDE needs to access the external storage to save sketches there.

full network access
view network connections

APDE needs to connect to the internet to download examples repository updates and to perform Git push, pull, and clone operations.

control vibration

APDE uses the device's vibrator to provide haptic feedback.
