3. Annotation Resources:Phospho.ELM - bcb420-2022/Yuzi_Li GitHub Wiki

What sort of data is it? What sort of information does it offer us?

  • Phospho.ELM is a database that stores phosphorylation sites information of human and other species genes extracted from scientific literatures. Phosphorylation site searches can be conducted using protein or gene names, gene identifiers (UniPROT or ensembl id), kinases, or phospho-peptide binding domain. Information on phosphorylated positions/residues, the PMID of the literature associated with each data entry, kinase, protein sequence, and binding domains can be found for each protein record.

When and where was it published? Was it published?

Is this annotation set updated regularly or is it a static source?

  • It is updated every few years.

Where can I find this data? (link to the download web address or ftp site or publication where it can be found)

  • Phosphorylation data can be downloaded in tab-delimited format from their website.

How is the data formatted and released? Does it exist in some sort of standard file format?

  • Data is formatted in tab-delimited files for download.

What identifiers are associated with these annotations?

  • Uniprot and ensembl identifiers are associated with each gene/protein entry.
